But "новых" is plural here because here it desribes one object (три магазина) that kinda plural.
I don't remember the exact rule but it exists for this occasion. Collective numeral or something like that.
Мы открыли (один) магазин. Singular nominative.
Мы открыли пять магазинов. Plural genitive.
