Разница такая же, как в русском между "В чём дело?" и "На него завели дело."

Также, "case" часто переводится как "случай".

Matter and case aren't interchangeable as words.

"What's the matter?" -- about some general situation.

"Tell me about the case." -- only works in judicial matters.

"Just in case" is a set expression. (на всякий случай)

"In case of fire..." = "In the event of fire..."

"I'll make an exception in your case." - "Я сделаю исключение в вашем случае."

"If that is the case I will have to find somebody else" (можно заменить так: if that is true/if that is so) - "Коли так (если дело обстоит таким образом), мне придется найти кого-то другого."

matter - дело, вопрос, предмет (обсуждения, внимания)

    "What's the matter?" (=What's the problem?) - "В чем дело?/Что такое?/Что случилось?/Что не так?"

"The matter is settled" - "Вопрос решен"

Или, например, Холмс может спросить Ватсона, когда очередной клиент изложил свое дело:

What do you think of the matter?" - "Что вы об этом думаете?"

Ну, а потом, естественно, опозорит Ватсона, опровергая его теории и высказывая свои наблюдения

Нужно чаще встречать эти (да и вообще любые) слова в контексте - много читать и слушать. Тогда проще будет ориентироваться и подбирать нужное слово на автомате, не думая.

    By Jove! I didn't think I would get +3
    Thanks everyone.

Here's another tip on learning English for whoever is interested.
You should start using monolingual English dictionaries as soon as you can understand the general meaning of what is written in them.
That way you immerse yourself in English without depending on your native language, which is a crutch you don't need.

P.S. It must be tough for foreigners to read Russian monolingual dictionaries (Ожегов and such) I wonder if there are special simplified dictionaries for Russian learners.

That's a good tip -- I agree completely. I use Ozhegov and it's not easy, and sometimes I wish I had a simpler version, but it's not that bad. I did have a tolkovy slovar for foreign students of Russian, but it only had about 5000 words. It was ideal, though, for intermediate students. I think it had been published for foreign students who were preparing to enroll in the Soviet university system.
