It's not an idiomatic expression, it's just a common way to say that something (of your body) hurts.
Моя нога болит - not incorrect, but not idiomatic
У меня болит нога - perfect, idiomatic
Мои зубы болят - not incorrect, but not idiomatic
У меня болят зубы - perfect, idiomatic
and so on.
