The city was founded under the name of Theodosia (Θεοδοσία) by Greek colonists from Miletos in the 6th century BC. Noted for its rich agricultural lands, on which its trade depended, it was destroyed by the Huns in the 4th century AD.

I conclude that nobody knows for sure. I think that Theodosia is more correct But it's because there ARE rules from transliterating from Greek into English. And since it's from Greek, the correct spelling is Theodosi(y)a. If from the other hand this word really means nothing but the name of a city then it should be spelled like Feodosiya according the phonetic principle. (like Moscow is the name for the city but Moskva is the name for the river on maps for some reason).
