Вы сможете помочь сыну по физике? - It is rather ambiguous! It can be cleared from context. When no context is given I should assume case 1.

Can you help your son with physics? Вы сможете помочь своему (вашему) сыну по физике?
Can you help my son with physics? Вы сможете помочь моему сыну по физике?
