"Автобус отходит в 3 часа дня/ночи" говорит о том, что это факт из расписания отхода автобусов.
"Автобус отойдёт через три часа" говорит о том, что у вас есть три часа до отправления.
Thank you, Lampada. So, when stating it as a fact, use imperfective, when discussing it in relation to time or other events, use the perfective future. In English, we'd use 'the train is leaving at 3', and 'the train will be leaving in 3 hours', so it seems to be exactly the same.
