Rules how to use good and well don't really apply here, you have to look for a similar expression.Anyways, I just use my experience, whatever limited it is, and "well run over" sounds strange to me, unless something is well run over a period of time. You knock somebody down or you do not, there are no degrees in that. You can certainly say "run over badly" or "pretty well beat up".
