"On the server", in my opinion, is the grammatically correct, more accepted, and more natural phrase. But "in" or "on"... both are O.K. in Business English.

Well, "in the server" sounds just like that.
OTOH, I myself just the other day was in a server. Damn drives f-ing up, had to pull data cables out to replace, swap drives, etc. I spent most of last week in the server room, working on this one server. (BTW I bet that's how you get even those paltry 600 "in the server" hits.)
