A few days ago I listened to a Russian woman who scolded her littele daughter. When she was finished she said: понял?
I asked myself why she said понял? and not поняла? Or maybe I misheared what she said?

понял -- male
поняла -- female
if the woman asks to her daughter then she must say поняла, if to you then понял.

An illiterate variant of pronunciation of "поняла" is that with the stress on the first syllable, so she could say "поняла?", and in this case the last "а" is hard to catch.

I think this is the correct explanation because I clearly heard the stress on the "o".

1) "Что" is a conjunction, wich connectes two parts of a sentence (you can find subject and predicate in both): и я всегда думал, что правила ударения русского языка — тайна. So, you need a comma.
2) "Только" concern a next word.
3) Formula "noun is a noun" is translated like "существительное — существительное" (правила — [есть=is] тайна).
