У меня вопрос для Вас. Как перевести английское слово "which" в этих предложениях???
She looked like a librarian, and indeed she was.
She had a long-held suspicion that he was her biological father, which was recently confirmed.
The boy commited the crime, which I had suspected.

I did forget the "which" in the first sentence.
It was supposed to say,
She looked like a librarian which indeed she was.
Sorry for that omission.
I read a similar sentence in my dictionary and its translation was written like this...
He looked like a boxer, which indeed he was.
Он был похож на боксёра, каковым он, собственно, и являлся.
However, I am not certain how to use каков in this sense.
Another similar sentence in my dictionary...
He refused, which I had expected.
Он отказал, чего я, собственно, и ожидал.
I am not sure how to recognize the difference between "каков" vs. "что" in translating such sentences. If someone could explain more in depth of how the translation of "which" works, I would truly appreciate your effort.

Каковым = кем in this very case.
Каковым can be used both for animate and inanimate objects, but кем only for the animate. For the inanimate, use чем.
Through cases:
кто - кого - кому - кого - кем - (о) ком
что - чего - чему - что - чем - (о) чём
каковой - какового - каковому - какового - каковым - (о) каковом
каковая - каковой - каковой - каковую - каковой - (о) каковой
каковое - какового - каковому - каковое - каковым - (о) каковом
