Does anyone have a map showing the disputed territory? I have searched online and can't find one.
The dispute is not about any particular area, but about how the agreement is written. Right be before the agreement was going to be ratified, Estonia added something implying Soviet occupation of Estonia, and that's why Russians won't ratify it.

I guess it is about some areas also. The thing that was added was a referral to the Tartu peace treaty from 1920, which has different borders than the border that was in use during the Soviet times. I couldn't find a map either.
Browse the map from http://atlas.ibs.ee/. It shows also the disputed territories, one is in NE close to Narva, and one in the SE corner.

In 1996, the Estonia-Russia technical border agreement was initialed but both states have been hesitant to sign and ratify it, with Russia asserting that Estonia needs to better assimilate Russian-speakers and Estonian groups pressing for realignment of the boundary based more closely on the 1920 Tartu Peace Treaty that would bring the now divided ethnic Setu people and parts of the Narva region within Estonia; as a member state that forms part of the EU's external border, Estonia must implement the strict Schengen border rules
